In recent years, mitochondrial genome research has acquired particular attention, especially in the field of evolutionary biology. Although the Copepoda subclass exhibits a vast species diversity, currently there are only twelve reported mitogenomes, of which only one belongs to a lacustrine free-living copepod. Here, through a genomic and bioinformatic approach, we report a mitochondrial draft genome assembly of Leptodiaptomus garciai, a calanoid copepod that inhabits lake Alchichica from the Cuenca Oriental (Puebla), México. The genome assembly length is of 14,645 bp, with an annotation of 37 genes. Furthermore, comparisons between different copepods belonging to different orders were made. Overall, the genes NAD (1-3) and ATP6 seem to have the highest nucleotide substitution rates. In addition, the mitochondrial DNA architecture of different copepod species reveal multiple rearrangements of protein coding genes, highlighting the uniqueness of L. garciai mitogenome. Finally, phylogenetic analyses were performed using different mitochondrial genes, supporting the taxonomic affinity of L. garciai to the order Calanoida. The molecular resources provided in this thesis will shed light on the ecological and evolutionary events that take place in this important group of aquatic animals.
